Not sure if1. I have the correct seal, or 2. If I do, how it attaches to trunk. Does it set down in the rail(1) or glue on top(2)?

I believe you have the seal turned 180°.
That is the "C" shape should face away from the opening rather than towards it.

Roger that...now, does it glue to the top rail, like shown(2), or down in the U shaped rail (1). The seal is wider than rail(2).
Glues to the top rail (2) with the small groove in the bottom of the rubber straddling the rail.
Turn the seal 180° in your 2nd pic and you're there. It will make sense.

The only 90^ angle/corner goes down towards the opening.

Correct, put the corner right on the edge. Start at the trunk latch and work around or in the middle of the seal at the middle of the trunk by the window with the ends at the trunk latch. Use a bunch of clothes pins one every 3" and try not to stretch it as you go.
